That’s a slightly different issue. I’ll need to take a look at what we can do.
Ultimately the current answer is that plugins installed to an external plugin root are not preserved across sysupgrade, and that they need to be deleted beforehand.

I guess a button 'remove all plugins' should be implemented when using external plugin_root
