Hey,
Is it possible to have two MAC addresses mapped to the same IP? Would it cause problems? Only one of them will be on the network (plugged in) at the same time.

Sort of.
You can set certain static IP's to have different priorities, and the qos will kick in if something with a higher priority needs bandwidth at the same time.
Between that and the quota, you should be covered

That still doesn't prevent him from just plugging in physically though. You'd need some sort of portal (like Eric said) to be able to prevent that. Is it possible to maybe implement the opposite of that as well? Where multiple specified IP's can fall under the same quota? It would be useful when dealing with someone who has multiple computers and/or other devices. Maybe just allow for a range of ip's instead of just a single one? You're already...

As for the auto-reboot, just ssh into your router and set a cron job to reboot at a specific time.

No you don't. You can just rename *.trx to *.bin and it seems to work fine with tftp. Happened to me and I had no problems.
