Connection Limits
I have a TP-LINK TL-WR1043ND and live with 3 roommates. So there are 4 active users on the network. Some of the roommates download things quite a bit and it seems to be overloading the router. I've heard that reducing the connection limits and timeouts should help with this. I was wondering if there was a general consensus on the settings for this router or just a general idea on what I should set these numbers to? Thanks.

The TL-WR1043ND is a pretty capable router so I am skeptical that 4 guys are 'overloading' it. Why do you think is it overloaded?
The default connection limit of 4096 might be a little low already so I would not recommend you lower it further.

The connection drops out several times a day, the router disappears from available connections and comes back after a minute or so. This wasn't an issue until the last month or so when a new roommate moved in who downloads quite a bit. Is there something else that could be causing this?

Try to login to the router to check "Uptime". The behavior described does sound like a router rebooting. What version of Gargoyle are you using? If the uptime figure keeps resetting then that is confirmation that it is rebooting.
To get more information login use SSH (ie putty) to log into your router and run 'logread -f'' Just leave that running for a day and it may output an error message that will be helpful. Especially the messages at the end just before it reboots. Post the results here and I will take a look.

But...
It looks like Gargoyle does not like my Access Point.
With my Access Point turned on, I get this every 2-3 seconds.

So now I will need to think about what I am going to do about my Access Point. I would prefer not to need to buy a new one at the moment.
